No, it has flashed your whole flash content with what's in the file "firmware_v2.bin" (like the plugin told). It contains a bootloader and two software images: Archos and Rockbox 2.1. This is independent of what Rockbox version you were running to start the plugin. This process is needed only once, from now on you're free to decide which Rockbox version you'd like to have in the second image. You can change it practically risk-free anytime you want, backwards and forward, by "playing" the .ucl file of choice.
