I tried http://www.ultimatebootcd.com/
and http://hddguru.com/content/en/software/
I repartitioned, performed low level formats. However I was still left with some sectors that werea little damaged and were really slow. (tested with http://hddguru.com/content/en/software/2006.01.22-HDDScan/ )
I ended up creating a corrupt file folder. As I played music I could work out which files were in bad locations. I just moved these into the corrupt file folder (the physical location of the file does not change just the pointer to it) I then re-coppied the moved files from my PC.
Not the most elegant, but it has worked since December
