Compiling definitely still works for me under cygwin (using it commandline style and I admit mine's probably not the very latest version). I remember someone showing up in IRC with the same problem as you describe with the bdf files. The theory back then was that it had something to do with the usage of TortoiseSVN which requires cygwin to be set up differently (line ending issues) - see talk with "przemhb" in http://www.rockbox.org/irc/log-20080127.

I'm not sure whether he solved the problem or not but maybe this will give a first idea what to try.
