Doesn't it have a 999 song limit on it's play list?

Also, when I tried the file sync feature it happy starting overwriting my
files with 0 byte files! If I didn't catch it quickly it would have wiped
out my entire collection!

Jukebox Synchronizer does exactly this. You can set it to create
directory based playlists and update them any time you want, or you can
have them updated each sync, or you can get playlists of all the
new/changed tracks and so on...
