In the absence of "real" threading headers, many mail clients also do "fake threading" using the subject. It's a "better than nothing" concept.
I agree with Mike that threading the task mails is a good thing desirable. However I also like the new very informative subject lines that let me glance the mailbox and not have to open every individual mail.
The best thing, I guess, would be to make Flyspray create its' own Message-Id and In-Reply-To headers, to produce real threading of the mails while also keeping the informative subject lines.
