Rockbox doesn't have a separate container-format layer in the codecs -
the container parsing is handled by the decoder. Only native FLAC files
are supported (not FLAC in Ogg), and no Matroska support.

Part of me thinks it would be nice to allow any codec in any container,
but don't forget that Rockbox is an embedded system running on devices
with limited CPU and RAM - so is the gain worth the complication?

There's a feature request on flyspray for Matroska support:

But no-one seems interested in it - at least, no-one has commented there.
