Sounds like the files simply can't be decoded in real-time. Given that
Rockbox will convert the audio to 44.1 kHz using a not-so-good
resampler, you'd be better off by re-encoding the files in 44.1 kHz.
The FLAC's can play because they are faster to decode, but the quality
issue is still there.
